Teenage forward Endrick put the visitors ahead when he ran onto Jhonatan Rosa's through ball and rounded goalkeeper Cleiton Schwengber before firing into an empty net.
Eduardo Sasha equalized just after the hour by converting from the penalty spot after a Richard Rios hand ball.
But Bragantino restored their lead through Eric Ramires, who nodded home from close range following Lucas Evangelista's headed pass.
The result leaves Bragantino with 45 points from 25 outings, six points behind leaders Botafogo, who have a game in hand. Palmeiras dropped to fourth in the 20-team standings, a point further back.
In other Brazilian Serie A fixtures on Sunday, America Mineiro drew 1-1 at Cruzeiro, Coritiba won 2-0 at home to Athletico Paranaense and Santos cruised to a 4-1 home victory over Vasco da Gama. ■
